The Nintendo DS version is played in the puzzle based gameplay. The game shows a map of the area on the top screen, and a 3D top-down view of Harry and his nearby surroundings on the lower touchscreen. In the game the player controls Harry Potter with the stylus, moves him by dragging the stylus to the sides of the screen, and uses the stylus to equip spells and objects or attack enemies by tapping on them. This version of the game has a similar approach to the previous entry, with Hogwarts being an open world that you can explore at your leisure in between completing the levels necessary to advance the story. The big change this time is that Ron and Hermione have been promoted to playable, allowing you to play as all three members of the trio. They each have different abilities, and, depending on the platform, you either can or can't decide when to switch characters. Another difference is that Quidditch is no longer playable, with flights on Buckbeak replacing it for the requisite flying mechanic. Perhaps due to the source material being more emotional and less action-oriented, The Stations of the Canon are mostly just skimmed over.

The Game Boy Color version is a role-playing game with turn-based combat. The player controls Harry, starting from when Hagrid brings him to Diagon Alley. It strictly follows the story of the books, with all the scenes from that point on in the book being playable, except for the addition of bands of monsters such as rats, bats, and spiders roaming most of the locations. The spells are used for combat, rather than interacting with the environment. In addition, card combinations of Famous Witches and Wizards Collector's Cards can be used to produce powerful magical effects. These cards can be found all over the freely explorable Hogwarts.

The Game Boy Advance version is a top-down puzzle game. The player explores Hogwarts, and must attend classes which often include a challenge of collecting a certain number of items, such as challenge stars or potion ingredients. This game features the familiar monsters from the other games in the series, such as snails and gnomes. By performing admirably in learning spells and completing missions, Harry can gain extra House Points so that Gryffindor might win the House Cup. If he misbehaves by attacking other students or being caught wandering the halls at night, points will however be deducted.
